For joint protection, always squat with the bodyweight
in your heels; you can check by lifting your toes
whilst squatting - this should not affect your
balance.

I have attended martial art classes in the past, seen
then do some very compromised/contraindicated routines
on improperly warmed-up knees. Of course, it depends
on your teacher and their school - I don't mean to
generalise.

It may be, in the longer term, that you opt for a
different type of exercise class altogether, if the
pain persists. And it depends what you mean by
"pain"; is it more than muscular soreness?
