I carry the bar on my back, around T-3, though some people carry it as low as T-4 and I've seen it carried even slightly lower. Your neck issues should not be problematic when squatting.
If the weight is high and you can only do 1-6 reps, you are squatting for strength. 25 reps or more, for muscular endurance. In between, a bit of both.
