It would be very helpful to know the intensity of your training, not just the time, before making any calorie recommendations.
Are you holding your weight, or losing? I would think that a few hundred more calories would work to your benefit, but without the additional info, I'd just be guessing.

Your bowels will normalize. Likely they are recovering from the irritation of eating grains. That plus the low calorie intake results in diminished bowel activity. Give them some time.
