I had a similar problem, was infected by contaminated rainwater and took over 9 months to get better.
The problem was, I knew I was sick but nothing was showing up on the tests. I imagine the procedure varies from place to place, but here you are generally asked to provide only one or two stool samples, and this often is not enough as certain parasites are very difficult to detect unless you test samples consistently over a period of time.
My first positive test result was after submitting 3 samples on different occasions over a period of about two months. I got antibiotics and improved for a while, but symptoms returned and the doctor would not prescribe the same antibiotics without another positive test. I provided the small samples they asked for, and nothing showed up until I asked to submit samples taken daily over the course of a week. Then they found it, I got more extra strength antibiotics and it finally took care of the problem. The antibiotics had a negative effect as well, and I prefer to avoid them as a rule but I was practically begging for it at the end.
I am not familiar with the London Tropical Disease hospital, it sounds pretty fancy and they most likely have been plenty thorough. I thought I would chime in anyway just in case, because I know how awful it is to live with this kind of thing.
