There are many reasons why some people choose not to eat onions and garlic, and some of them are quite well founded, while others are not. There are irritants in onions that make your eyes water, a telling point indeed. But then, there are onions and there are onions, not all are alike. Some are extremely strong and some are mild to the point that people sometimes eat them like apples. These latter, known as "sweet" onions, are almost a completely different food.
The fact that there are toxic compounds in onions and garlic is certainly worthy of consideration, but then, one could say, there are toxic compounds in all foods. So, what's the point of eating healthfully? The idea is to eat as healthfully as possible, to make quality and quantity decisions based upon your current needs and your current situation. The idea is to do as little harm as possible when you must do harm, and to not do any harm when harm is not necessary.

Most assuredly, onions and garlic are in their least harmful state when fresh out of the ground.

After that, the decisions must be yours.
