Yes, you will lose some of the nutrients when you peel the skin and discard it from the apple, peach, pear, etc. I wouldn't say "most nutrients", but some. It's enough to ensure that you can't get those nutrients back from just eating a greater number of pieces of the peeled fruit. Most pesticides applied to fruit trees are systemic in their effect so that they get into every part of the tree and its fruit - not just the skin. Even pesticides that are sprayed on are still usually absorbed into the part of the fruit under the skin. It sucks for a lot of us, I know. It is just another reason that boosts my motivation to eat as much food as I can organically and home-grown.
