Use it in both the presoaking and the cooking. It breaks down the sugars that cause gassiness. You can usually use the same piece for both - it usually survives the presoaking intact. Rinse the beans after the presoak because the sugars that cause gassiness leech out into the water and can cling a bit to the outside of the beans.
