I agree that whether or not you eat soy, if you lower the bad things (fats and sugars) and increase the good stuff (exercise, fresh fruits and veggies) your numbers should definitely improve.

At least your doctor was willing to acknowledge soy, which is more than I can say for some physicians.

Keep doing what you know works - it's obvious that you're getting good results!
