One of the major concerns is biodiversity and a diverse food supply. In fact it is truly critical to the health and future of all living things. If there is a time when the "engineered" crops fail or the companies do not have sufficient seed made then we are in trouble for the food supply. I don't have a real problem with genetically altered foods per se but I do have a hard time justifying modifying a food in which nutrients and taste are sacrificed in an effort to inprove shipping and shelf-life qualities. What we do will reflect back upon us, we have to be careful with our decisions.
In addition, we are not the only animals feeding on the planet. We have wiped out other species to plant our own and just shutting down production and bringing it indoors is not going to solve our problems, just creates other ones.
