He would not need to do school full time. Govt and econ are both 1-semester courses. So you could schedule this with him taking English and govt in the fall and English and econ in the spring. That's not a full time load, but can help you get the job done as far a getting him a homeschool high school diploma; plus he would have time to work at a paid job to save money or have the opportunity to get some other ministry related experience.

Online courses usually give students the opportunity to work as fast as they'd like; at least, that has been our experience. If your son was able to use his time, especially since he would only be taking 2 courses, to move faster, he could finish way ahead of time. If he knows he is going to be away in the fall, he could try to knock out a lot of that work over the summer.

You could also simply have him work through a govt and econ textbook. If he went faster, say 2-4 chapters per week in each book, and if you felt he had a bsic understanding of the concepts, he could finish those courses very quickly, and the he could do the same thing to get through the English, once that was the only course left for him.

I don't know - you could always go the GED route, understanding (as you discovered) that sometimes other people/institutions put a negative spin on the GED. We all have to figure out how we choose to respond to other people's perceptions.
