At nine weeks old he's just a baby -- he won't be able to "hold it" overnight for MONTHS. Literally!
Even with good housetraining and a concerted effort, a dog can typically only hold it either age in MONTHS plus one. So a dog that age can't even hold it 2 hours really.
Honestly it is counter-productive to have him in a completely different part of the house. You need to be able to HEAR him up and rattling around so you can get up to let him out. He won't begin to sleep THRU a whole night til he's probably 4-5 months old (and even then it won't be reliable).
The whole idea of "sleeping thru the night" is entirely an ADULT human concept. Even human babies only sleep a few hours at a time. It's something you train gradually.
Now -- at the same time, given that you're saying he's drinking a lot -- with ANY new puppy the very first place to stop should be the vet. If he hasn't been wormed he needs to be (often more than once and all puppies need this). But the vet needs to get a urine sample and test it -- at that age it's important to make sure he is concentrating his urine as he should AND to make sure there is no urinary tract infection (which he could have had since he was BORN).
So the vet is your first stop. And honestly, moving the crate into your bedroom is the next. It's virtually impossible to train them to hold it unless you hear them and can react to that.
