It's honestly a misnomer to say he is -- he is *not* housetrained if he elminates anywhere IN-side.
You may need to do something different -- this could be stress-related (this IS a beagle and they are notorious for needing to be 'with' someone and not dealing well with being alone).
Can you confine him in an x-pen? A small room or a baby-gated area?
What's his behavior like? Does he howl, carry on?
How large is his crate? Is it a Varikennel or an open wire crate?
How long has this been going on? Have you always crated him? How long have you had him?
