I'd try to keep her 'busy' while the other is gone. A filled/frozen kong with a meal in it to keep them busy, a 'think' toy, etc.
One of the biggest, but very long-term solutions is to build the confidence of that dog -- basic obedience is a start and then build from there. Giving that dog measurable and completely separate 'success' helps them long term have the confidence to face things.
Often they are the worst when the other dog is away simply because they're completely jealous of what's happening in their absence. He's having fun when I'm not. He's with Mom when I'm NOT. etc.
Obedience and then things like rally, tracking, and dog sports like agility/flyball -- these things let that one dog have the focus completely on them for a while. So that dog feels better about itself.
